Abstract

Molecules that incorporate in their structure a nucleic base analog (2,6-diaminopurine) linked to an intercalator (9-aminoacridine) recognize and cleave abasic sites in DNA. By preparing and examining a seriesof molecules in which the linker was varied, we show that polyamino linkers lead to the most efficient cleaving agents. The pK values of the amino groups in the linker are critical for cleavage. Modifying these pK values by changing the number of methylene groups between two amino functions yields molecules 1 and 2 that exhibit optimal activity atdifferent pHs. Such molecules can be used advantageously as tools forefficient cleavage of abasic sites over a wide range of pHs.
